The change in Rei Ayanami didn't happen overnight. It took months for her to start breaking out of her shell, thanks to Shinji and to Gendo to some degree. Rei had gotten well enough with Gendo but slowly, ever so slowly, she started to dislike the way the man treated his own son. Rei had said nothing to Gendo because Rei only had a vague notion of where lines got drawn and she also was fuzzy on the whole good versus evil argument. Not that Gendo showed any sign that he absolutely hated Shinji but the boy was only a tool to him and a means to an end. Gendo did an admirable job of cracking the egg that Rei was in.
Shinji was a stark contrast to Gendo. While Gendo did show support towards Rei it was Shinji who had treated her with genuine compassion, especially after the defeat of an angel that required the use of an improvised sniper rifle. That was when Rei discovered that someone else other than Gendo actually cared about her. The situation caused Rei to have deja vu involving Gendo opening a scolding hot plug in order to check on her condition.
As Rei gradually changed into something resembling a normal human being she started to see the terrible way that Gendo treated not only his son but his underlings. By the morning of the attack on NERV she started to resent Gendo.
When Rei locked eyes with Shinji a sense of odd calm came over him. So much so that he fell into a deep sleep. Rei then turned her attention to the Eva units from Seele and proceeded to eat them one by one. They didn't taste particularly good. After eating the Seele units she punched the array that had a firm grasp on Unit 1. It took several tries, the AT field of Unit 1 being used against her. Rei slowly pried open the AT field until it collapsed and that's when the array vanished. Rei/Lilith spent a few minutes cradling Unit 1 next to her bosom and she started to shrink back down.
The members of Seele was understandably panicking of what they saw but they didn't have to panic for long before the clones of Rei descended on the members one by one and was eaten. All of the clones had hugely fat stomachs that sloshed around. The clones all smiled at each other as they waddled their way back to NERV.

That was Adam's goal, not mine. I do not blame you for attacking and killing off his children. My purpose is not to cast judgment on you, my children. You were attacked and you defended yourselves like all lifeforms do when under attack by a threat

Earth wasn't meant for you but for Adam and his ilk. It was an accident that my moon fell onto the Earth. Adam was laid dormant by our creators while I spread humanity throughout the Earth. I am the source of the intelligent life on Earth.
When Adam awoke and caused the Second Impact he was understandably angry and saw all of you as an invading force and so sent his angels to get to me.....for if Adam were to touch me it would mean the end of all human life because it was a all a mistake. To fix a mistake is to reset everything back to the way it was before life started on this planet. But then....Adam fell in love with you, Shinji. Yes, love.
It's pretty ironic that the would-be destroyer of humanity would fall in love with one....but then, Adam was fused with a human soul and because of that love he gave up his rightful claim to this planet and gave it to all of you, my children .

So....what's next? asked Asuka. you're gonna rule over us like some kind of god?
If that is what you wish. Did my creators intend for me to rule over you? I cannot answer that question because I don't recall them giving me any sort of directive to rule over the life I created. It was so long ago that I doubt I would even recognize my creators

Well....right now I am because I devoured the Fruit of Life that was Adam's. When combined with my Fruit of Intelligence, that act brought about an apotheosis

He was. Gendo Ikari had the body of Adam grafted to his hand when I ate him. To be more accurate it was Rei Ayanami who ate him.

All of you would be combined into one big conscience...but you'll lose any sense of individualism. Humans value individually or so I'm told. If you all truly want that I can grant you that.

Shinji jerked awake in a hospital bed. He looked around sleepily before he noticed Rei sitting in a chair besides his bed.
"Welcome to the land of the living" said Rei beaming at him.
