Humanity was never supposed to happen. Not on Earth anyway. It was originally meant for the beings known as angels. But something happened that was never meant to happen; two celestial objects landed on Earth seeding it with two kinds of life, humans and the angels. Two fundamentally different species cannot exist on the same planet. Luckily the celestial race that made the seeds of life realized their great folly and so stabbed Adam and Lilith with objects known as the Spears of Longinus to prevent the two from producing two such opposing forms of life.
Eventually, humanity discovered Adam's body somewhere in Antarctica and, through experimenting, woke Adam and that caused the event known as the Second Impact in which half of humanity perished. The soul of Adam was put into the body of a human child Koworu. This Koworu went to reunite with what he thought was Adam but he was surprised to see it was Lilith all along. Normally Adam would've gone on to destroy humanity for the sin of killing off his children.....but something fundamentally changed about Adam: he had fused with a human soul and, because of that, he saw humanity in a new light. Koworu then freely gave up his claim on Earth allowing humanity to continue.
With Adam dead, it was highly doubtful that human instrumentality could happen. In order to cause human instrumentaily they needed both Adam and Lilith because both had the required ingredients.
The people of Seele, the organization that funded NERV, decided to attack NERV to see if they could still cause the Third Impact without Adam.
The attack was brutal and efficient. NERV was nothing more than a sacrificial lamb.
Gendo Ikari was especially targeted by Seele forces but Gendo was nothing if crafty. He had long ago abandoned his post and headed straight for the Central Dogma with Rei in hand in order to initiate his personal version of intrumentelity.
Gendo was careful to avoid the main routes and used a roundabout way to the Central Dogma. He very nearly made it to his goal when Seele forces gunned him down but Gendo managed to shoot and kill the Seele forces one by one.
"Rei...." he rasped. " I..... " then he fell down dead. Rei studied the dead body of Gendo for a long moment before grabbing the identification card and rushed off to the Central Dogma. Rei's body was already falling apart. She needed to merge with the body of Lilith in order to survive.
Rei came to the door of the Central Dogma to find two dead bodies; that of Dr. Akagi and that of a Seele soldier. Rei hesitated before swiping the identification card at the slot to open the door. That's when one of her legs fell off and Rei had to hobble her way into the room. The whole complex shook violently and muffled explosions could be heard outside.
"Shinji..." mumbled Rei as if she could sense the danger he was in perhaps due to her approaching Lilith's body.
Rei, like Adam, was very slowly changing. She was once a soulless doll....a term in which she now hated.....with very little concept of human values because she herself wasn't human. But now things were different. She wasn't a doll anymore. Rei was now her own person.
Another violent shake rocked the complex sending Rei to the ground.
"Rei..."
Rei turned to see Gendo limping his way into the room. He was bleeding badly and he had his hand over one of his wounds. "...please...take me to my wife .....I beg you...."
"I am no longer your doll" said Rei as she floated herself in the air and floated above the small lake of LCL immediately below the crufied body of Lilith. As Rei approached the body of Lilith a mouth-like orifice appeared in Lilith's chest. The mouth shot out and absorbed Rei.
Nothing happened for a handful of moments. Gendo had fallen to his knees, his force of will keeping him alive.
The hands of Lilith passed through the nails holding the body up. When the body was freed from the cross it fell to the lake of LCL making a huge splash. The face plate that covered the face dropped off, revealing Rei's face on Lilith's body. The body then morphed into more of a feminine frame. The eyes of the new being looked around before settling on Gendo.
Rei/Lilith never spoke but grabbed Gendo and brought him closer to her face. She examined Gendo for a long minute before popping him into her mouth and swallowed him down.
"There...." said Rei in a deep rich voice. " you're now with your wife like you wanted"
Rei climbed out of the lake of her life blood and stood at her full height of twenty feet.
"It's been a long time since I've been around" said Rei.
Rei then extended her hands and activated her clones through sheer force of her will. "Time for NERV to get revenge"
Rei then started to grow. She grew right through the walls utterly ignoring the laws of physics. She grew and grew until she grew through the command area of NERV. One of her fingers actually passed through the body of a hysterical woman.
Meanwhile, Rei's clones went on the attack going after the remaining Seele forces. The clones fell upon the unsuspecting soldiers and swallowing them in one massive gulp. Other clones weren't so nice, tearing about their prey and messily devouring them without mercy. The clones went after the soldiers alone and completely ignored the members of NERV.
Asuka was in the fight of her life and she loved it. She fought off those.....whatever they were, Evas from Seele she guessed and she was on the groove. She had never experienced such bloodlust and she reveled in it. But then the numbers game proved to be a bit much for her. As Asuka threw off the final monstrosity she saw that a lone Spear of Longius was coming right at her.
At the last possible minute the body of what appeared to be Rei, of all people, grew up through the ground. The Spear pierced through the skin of Rei but she didn't appear to have noticed.
"Rei?!" asked Asuka too stunned to be angry at the sudden intrusion .
Rei didn't respond to Asuka, instead of growing ever taller.
"Off to save St. Shinji the perfect". said Asuka her voice dripping with scorn . Asuka returned her attention to the battle at hand.....only to discover the that nine mass produced Eva's seemed to completely ignore her and ascended with the growing body of Rei.
"What am I, chopped liver?!" yelled a very irritated Asuka.
Shinji Ikari was having a bad day. More so than usual . NERV came under attack, people were dying left and right and apparently his Eva unit was to be used in some kind of ritual to supposedly bring about the Third Impact.
Shinji was hanging in the air thousands of feet above the ground. The array that held him in place was very nearly out of the atmosphere and out into open space.
A truly gigantic form emerged from the clouds. The form had a familiar face in it; Rei's face! Shinji started to laugh, convinced that he was loosing his mind at the sight of Rei who must be tens of thousands of feet tall.
The gigantic form of Rei leaned forward and the eyes of the entity focused on Shinji.
